Whittlesea works Absolute Block in both directions, to Kings Dyke in the west and Three Horse Shoes in the east.

Whittlesea Station level crossing is operated locally by a crossing keeper, released from the signal box. In the simulation, this is done by reversing lever 1 – the crossing keeper will withdraw the keys to unlock the gates shortly thereafter. In order to request the crossing keeper to close the gates to road traffic, a single beat should be sent on the single stroke bell at the left hand end of the block shelf. The "free" indication associated with lever 1 will illuminate when the crossing keeper restores the keys to the instrument.

The "train approaching" bell signal (1-2-1) will be sent by Kings Dyke for Up trains, to assist with the short section. This should give sufficient time to notify the crossing keeper and clear signals once they have closed the gates to road traffic.

The close proximity of the station to Harts Drove level crossing means that special controls are needed to avoid the warning lights being at red for an extended period (which might lead to members of the public misusing the crossing). Therefore, if "stopping" mode is selected, the lever controlling each of signals 26 and 24 will be electrically held at danger until the track circuit in rear of the signal is occupied. Harts Drove crossing will not operate until "9453" track circuit is occupied, and signal 23 will not be able to be cleared until 30 seconds after this happens. Locked/free indicators are provided to assist with this. "Non stopping" control allows all signals to be cleared normally.

Whittlesea also monitors AHB level crossings at Ramsey Road and Black Bush (towards the west) and Eastrea (towards the east). To aid clarity, some artistic licence has been used for the style of indicators for these crossings, and also for the stopping/non-stopping control selection for Harts Drove.
